Consistent FOP State Changes after upgrading to 5.01b on 3900 switches

Since we have upgraded all of the 3900 switches to 5.01b firmware and HBA's to latest fw/drv, I've been seeing an incresing number of port state changes, sync loss, and signal loss following. Signal loss is attributed to admins resetting servers because of recent problems. What I'm trying to narrow down is why after upgrading to 5.01b on the switches, are we seeing so many warnings now? Is the code update the cause? Next step is to replace Gbics and fibre patches while counting number of connections in fibre run. If that doesn't fix, anyone's guess is as good as mine.

significant changes were made to fabric watch in v4.4.x, what firmware were you on prior to your upgrade?
