Is there any doc regarding zonemerge tool? can we merge 2 different fabrics with 2 config file with different Domain IDs thorugh DCFM? We have a new DCFM enterprise bundle and we are new to this.

the DCFM Enterprise Manual explains the process how to merge two zoning DB.
The magic behind this is to have all zones and alias in both cfgs in the same order and the same content.
First you should clear up both zoning DB in both fabrics. Delete uneeded zones and ALIAS definitions.
Make sure that all zones follow your own naming standard.
After this cleanup you have to add all zones and ALIAS from zoneset A into zoneset B and from B to A.
I am not sure if the cfg names of both fabric have to be the same.
After that you can merge both fabrics.
DCFM will show you the difference between both sets. Then you can make them eqaul and disrtibute the "merged" set to both fabrics and enable them.
After that you can establish the ISL connection.

Thanks a lot for the advice. We are little bit worried as these are production fabs. Anyway we will study the manual and then try it. Is there any other way to do the merging through CLI or webtools?

You can do the complete zoning tasks via CLI or webtools to archive a zoning DB which will merge.
One important think is that the zone name has to be equal AND the WWN has to be in the same order in both fabrics.
is not the same and will not merge.
If you worry about the merge process than you can think about FC Routing between both fabrics.
This will not merge both DBs but you need a 8 Gbit switch with IR license or a Routing switch which manage the fabric to fabric traffic.
How many devices and zones are in both fabrics?
Did you have checked if your fabric parameters are the same?
Will this merge exceed your cfgsize?

This can help you to check you zoning DB very well.
